(A) For the TRN, the nodes are genes and the (directed) links describe the regulatory action of one gene onto another mediated by a transcription factor. More specifically, for the link shown in the Figure, gene a expresses protein A, which serves as a transcription factor (TF) binding in the regulatory region of gene b and thus controlling gene b. The links of the transcriptional regulatory network can be inserted into the circular genome of E. coli (schematically shown in (B) and for the real genome in (C), based on the data from RegulonDB, version 6.2.
